Don't use carburetor cleaner on these..... use throttle body cleaner only. these have teflon parts that the carb cleaner will melt and jam the assembly.

i actually found that too free-flowing on these trucks lead to less part-throttle response.... I added a second muffler behind my magnaflow to add just a bit of backpressure.....
you can usually just clean the gunk out of it with some spray carb cleaner with the engine running if it rattles freely it is usually okay...
Just pull it out of the valve cover with all the hoses still attached and spray it out while the engine is running. If it is a rough idle but still...
and the some of the 03s have a clip and 2 hoses that circulate hot coolant around the PCV valve. The clip pops off and you don't have to have any coolant lost.

yes the trans is controlled by the computer... It is an auto right?
In 99 they went to the "performance improved" cylinder heads and cams. That's where the HP bump comes from.

The PCM (Enging/Trans Computer) has no idea about the brake controller. If anything your factory calibraition is retarded when it comes to downshifting....LOL This can be fixed with custom tuning....

you can remove some of the safety factor but I don't recommend it. would be only worth 15hp or so but no room for an octane error so one batch of bad gas and there goes your pistons.... if they didn't regap your plugs chances are that is the issue with the lack of power.....

Have the shop rebuild the trans with a kit containing Alto Red clutches and Kolene steel plates. Shouldn't cost but an extra 200 dollars but will add another 30 percent or more holding capacity to the trans over stock. Will also firm up the shifts by itself without a shift kit but would also...
Did the shop close the spark plug gap when they installed the blower? You need to close the gap on the plugs to about .035 when going boosted to keep the spark from blowing out. At anything over 6psi your are pushing the limits of the ignition system at the factory gaps.

I think KB had an update to their tuning a while back... check with them first.... I seem to remember this being an issue and something about an updated tune and a bigger fuse for the boost a pump or something like that.....
