Try rotating the crank a full 720 degrees. This equals one revolution for the cams! If a valve got bent due to piston to valve contact you may need to rotate two revolutions of the crank for the cam to act upon it.
If the cams were mis-timed yes you can have piston to valve contact. But you said it ran for some time!? This makes it less likely though with the variable valve timing there is the possibility it was off a tooth or two and till the cam was advanced or retarded then contact happened?!

05 3v Expeditions have several supercharger kits readily available.
The lightning intake is set up for 2v PI heads so it will not mate with the 3V heads. While an adapter plate can likely be made since they are both 5.4 I doubt any exist since supercharger kits already exist!? Don't think...
Just to be clear, daoud has completed the lightning conversion himself as well. But as he said himself he did it with a 5.4 expedition donor drivetrain. I think he had every intention to install the lightning setup on the 4.6 and believed it was possible though it obviously never happened.
I personally have not done one myself but several others here have. Hopefully they will speak up when they see the thread.
If you want to repair it yourself you need to purchase, rent or borrow the kit to install the thread insert. It can be done without removing the heads but can't speak...
Sorry! You ejected a spark plug which is common with the 2v Expeditions.
You will need to tap and install new plug threads.

If you decide to wash your engine be aware that in most cases the cop boots will leak water into the plug well and you will have a misfire.
If you wash it I would suggest removing the cops afterwards and using compressed air to blow out the plug wells. Not an easy task to access all of them...
