One of the rear HVAC actuators is probably defective. The thumping noise is from it repeatedly trying to adjust.

Hamfisted replied to the thread 2003 Ford Expedition 5.4 EB 200K miles. strong crank with no start. New fuel pump, maybe a ground ?.No programming required. But a brand new fuse box is about $350 from Ford. The fuse boxes are year and date of production specific though.
