One place it water gets in for sure is where the roof channel (run parallel to the roof rack rails) meets the windshield seal at the top. It works it's way along the top and down the pillar into the under dash area.
Commonly does damage to the fuse box and GEM, causing all kinds of electrical problems.

I am glad that you have managed to figure out where the problem is coming from.
I am going to get a caulking gun size tube of windshield sealant and try to go all the way around under the rubber seal. The most important part like always is cleaning and drying under there first.
I need a new windshield but don't want to spring for one yet.
