The 1999 should not have an ECT sensor, they programed the PCM to do all the math through the CHT Sensor. The 97 -98 5.4L used both ECT and CHT Sensors.

I think it's more of an issue whether there is the bench seat or center console, if there was a "smokers package" it would have been listed on the window sticker.
how long did you let it run for? You definitely have some air in your system and can expect it to run rough for atleast 20 minutes. Also you may want to change your fuel filter and see if that helps.
Does the A/C blow cold air from the front vents or no cold air at all? Unfortutnely, if you've never replaced the A/C compressor on this it may be time. I have an 03 and have replaced mine twice, once because it was leaking and once because it got water inside it and rusted out.

Sounds like a leak in the hydralic system assuming you are using the correct type and clean brake fluid. Even with the master cylinder replaced there could still be a leak somewhere else in the system.
1800 rpm is the most fuel effcient rpm for the expedition, but like elevato said, make sure you are barely pressing the gas pedal and slowly work up to speed. Accelerating from a stop is when the expedition uses a ton of gas.
Why don't you want drilled/slotted rotors? They are especially helpfull for towing. I do almost all freeway driving with no towing, but there have been plenty of times I'm glad I had extra braking power from upgraded rotors.
Forget about the police package stuff, if you're looking for an upgrade in performance get some slotted or drilled aftermarket rotors (like the powerstop's I have) they will perform better and be half the price. Also with new rotors you should be getting new pads - definitely get ceramic pads -...
It's one of these things:
1. Wheel that is out of balance
2. Bent rim
3.Bent or misaligned driveshaft
4.Bad U-joint.
