5.4 PI motors from the heads down are essentially the same with the following exceptions.
All lightnings came with forged crankshafts. Expy's came with cast cranks but I understand at some point they installed forged cranks they had on hand so could not tell you which may or may not have...
If you want to bolt the lightning setup to your motor you need:
Complete upper lightning supercharger assembly
Pulley bridge w/ idler pulleys and tensioner pulley
Lightning alternator
Intercooler reservoir
Heat exchanger
Hoses
Gaskets
Crank supercharger drive pulley & belt
Higher...
Depends on how much power you plan on making and the condition of your existing tranny. You have the 4R100 and it is fairly stout. But if you decide to start increasing the boost you may consider beefing it up. The additional torque will test its limits regardless.
If you are looking for a complete lightning motor from the supercharger down, they are not easily found. You will have to search ebay, lightning forums, etc... and hope you can locate one from a lightning that has been in an accident and parting it out.
Please provide a link to the item you are describing because I believe you are incorrect. Yes they sell adapter plates but nothing for the application in question. I have seen 4.6 intake to 5.4 adapter plates but not the other way around.
I could not find one to mount a lightning supercharger...

You may just want to reset the pcm to see if it reappears.
Otherwise I believe you have to complete a "drive cycle" which entails many various conditions of operation before the evap code will reset.
If you research you will find that E85 gets about 20-30% less mpg and the cost difference is typically slightly less so it is really a wash as far as saving $$.
E85 makes sense for those running boost because of the much higher octane it offers. (Basically cheap race gas) but for N.A. vehicles...
The lightning supercharger will not work with the 4.6. The intake/valley is much wider on the 5.4 vs 4.6 so it will not physically fit.
This question has been asked many times here and the only supercharger assembly I have seen currently listed online specifically for 1st gen 4.6 expeditions...
I kinda like the looks of your expy as is! Like you said it is unique. I have seen no others like it.
I would swap your blower for a novi 2000 or something that you could really crank up the boost!! :evillol: Of course you may want to throw some better rods in her first.
You can check out some of the modular motors / long blocks here but they are not exactly for those on a tight budget.
