I run the HPS on my stang and I can tell you that they are pretty rough on the rotors and do make dust. I really like the bendix ceramics I put on my expedition. No dust!

you could even have a loose or broken bolt in the exhaust manifold.... it sounds like an exhaust leak. When the components get hot they expand and close the gaps.

How do you like your Troyer tuning? I hear he does really good work. Are you running premium tuning or 87 octane? Did you notice any major improvements on your year model?
if your converter is clogged then they will glow cherry red in the dark. If it is not helping emissions it will trigger a check engine light.... that's what those O2 sensors after the cats are for....

You will probably need an upgraded alternator with the lights and AC blaring on top of that system. Obviously you will need heavy enough power cable and a capacitor or Batcap in the rear near the amp.
The optima is a good choice and I would go with the yellow top as it can take discharge...

And no, all commercially produced Ethanol fuel is treated with a corrosion inhibitor and even untreated it is not like Methanol which is very corrosive.
