Ok, not well versed in expeditions, or ford's in general, but I know this isn't right. Can someone give me a heads up as to what I'm in for?

Well, I'm guessing the plugless hole in what I'm guessing is the transmission and the open line in the top of the picture are not normal.

Basically what I'm asking is will I only need to replace the dust cover plug, or is there more? I also don't know what the line goes to

Look and see if that hose/pipe is coming off the firewall, like the AC evaporator drain line. If it is, someone just added it because they were probably getting backflow into the carpet.
I don't think it's your transmission fill pipe, but you can look at that too. The bell housing dust cap is not critical but you can replace it if you can find one.

The only fluid other than water might be ATF for the tranny. How's your ATF dipstick look ? Normally the end of the dipstick would be sticking out there if it was supposed to be tucked into the trans pan. But honestly the whole area looks like a hot mess of leaked oil and grime. Find the other end of the tube and see what you have.

Well, this is what I get for not getting under it since I bought it in January. Still unfamiliar and freaking out over nothing. Not the ATF tube, for sure. It is filthy, I'll admit that. Thanks for your help.
The plug missing could also be a sign of torque converter problems. I would defiantly get it checked. That would also be why there is transmission fluid everywhere.
Have you checked the Transmission fluid level?
If the fluid level gets low you will be replacing more than just the torque converter.

I did check the level, and it's at the upper end of the hatches. The fluid on the ground isn't trans fluid. Not close to the same color. I will get it checked though, for peace of mind

The tube is the vent tube. Perfectly normal.
The missing plug.... eh. Could have just fallen off or not reinstalled. I wouldn’t be too concerned.
As far as the fluid leak. Need to identify what kind of fluid. Is it coolant or an oil of some kind.

Check valve cover fasteners for looseness. Should be more color for coolant leak and less tackiness trapping dirt & grime.

It looks like oil. The oil pan looks dry however. The rubber plug, missing in bell housing, is to access the torque converter drain plug. It could be dripping and slinging trans fluid, as it spins. Someone may of 86ed the plug to keep it from building up. The front seal on the transmission my be leaking. Scotty Kilmer on youtube, recommends an additive, to help leaky seals. I can't remember the name, but he swears by it.
