I believe that starting in 03 that boxes that have the keypad codes on them were placed on the passenger side under the dash instead of the driver side.

what year is the truck? It almost sounds like the battery cables are corroded and are momentarily loosing power. That's the only thing i can think of that would cause the whole electrical system to lose power. You should probably check both the positive and negative terminals on the battery...
