    The 2003/2004 have known issues with the smart junction box and as you have found out are not completely swappable between years. One option is to compare the charging system wiring circuits between the 2 and modify as necessary.

    The box in question is called the "smart junction box". When Ford has an electrical change during a production run it is noted on the wiring diagrams as "early or late production". A few members have repaired their sjb for about $35, others have bought a new box for about 10x that.

    The pcm also grounds the injectors in order to run so it may be a harness or connector issue on the fuel pump circuit. You are also going to need the new pcm married to the instrument cluster by the dealer.

    What do you expect from a vehicle that is 15/16 years old? If that is the original pump you did well. Chalk it up to maintenance and move on with it. Not a good reason to sell it. Do you sell your vehicle when the tires are worn out?

    If memory serves me correctly the 2003-2004 had fuel pump relay issues in the smart junction box. There is a thread on here by bedrck47 that walks you through the steps to jump the relay in the sjb.

    Anytime you change the compressor it is a "given" that you also change the accumulator or drier. There is descant in them that has a life span.     If the problems started after the battery and starter replacement it is probably something they did. See the Electrical Section on the forum for trouble shooting "no starts" using voltage drop testing.

    They will have to "marry" the pcm to the instrument cluster then program keys. Usually not a cheap fix by any means. The keys need to be "different" and not copies of a single key. Another option would be to get an instrument cluster and pcm from a junk yard and have the keys programmed...

    The theft light will flash rapidly if there is an issue with the PATS, especially if it can't communicate with the pcm.

    The pcm will provide a ground for 2-3 seconds to the fuel pump circuit. If the engine isn't running in that time it will open the circuit. Bypassing the relay will enable the fuel pump and provide fuel to the injectors. If it still doesn't start then it may be a lack of spark/ignition.

    Welcome to the site. How did you check the fuses? Going off memory, the pcm has 3 fuses. Fuel pump relay: jump 30 to 87 in order to bypass the control circuit for that relay.

    Marlin charge the battery to 100% soc with one of the battery cables off. Wait @8-12hrs then read the battery voltage with a dmm. If it still drops to 12.3 then there is a short internally. If not you have a parasitic draw.

    I haven't read any article or emissions book that states a clogged cat will effect the air fuel ratio. Where are you getting your information from? Most cats go bad from raw fuel being dumped into them from misfires.
