I have to back into the water where the my exhausted is under water and water is around 15 inch deep at the back, but running boards where only slightly in the water.
I am sure my transmission is ok, but what about the rear axle?

If you submerge the exhaust, do not turn the engine off. Make sure you do not get the water over the top of the rear end gear. You will get water into the vent on top. If you think this might be an issue, Attach a piece of hose to the vent and extend up into the bodywork and secure.
