the glass is an easy fix, your rear handle opens the hatch and the window, turning to left opens hatch turning right opens window correct? open hatch romove door cover ( plastic panel) on the back of the handle is a bar that goes to window latch mechinizm, they are held in place by plastic or aluminium clips, these clips freiqently break, replace the clips be sure the bar has not been bent, spray real good with lithium grease, along with locking mechinizm, now window should open, if not straighten rod a little more and try again, as for the wires i believe those are the factory connects for trailer connection

I think he has an '03, so to open up the window there is an electric button above the license plate under the lip of the surround. My guess would be a bad switch or loose connection.
Which side is the plug with no connections? It could either be there is no rear AC/heat, or no subwoofer, and the car was pre-wired for them.

That plug most likely is for the subwoofer for the radio. If you do not have one, that's where it would plug into. If you do have one, then I don't know what else it could be.

Since you are having other electronic issues (rear glass button and Auto AC), you might want to check some fuses, if you already haven't done so, before you go ripping into everything.

The rear glass doesn't open when you push the button above the plate or the blue button on the keyless? I think that entering your entry code on the keyless and pressing the 5/6 button also opens the rear glass.

Does it make any sound when you attempt to do so?
