M-9603-EN35 can increase horsepower and torque for 2022 to 2024 expedition. It definitely affects the engine block, turbos and the transmission. Ford Performance warranty only covers 3yrs/36k and it starts from the day when vehicle is purchased. Say, if the transmission fails in a couple of years after the tune, and FP warranty is expired at that time, will ESP still cover the repair? Or Ford ESP will use Ford Performance Tune as the excuse to deny the claim?

It all depends, technically they the FP Tune after the 3/36k is considered an aftermarket part. Aftermarket parts technically have to be proven to cause the problem for them to void warranty. Here’s an in depth article I did for the Explorer ST, but mostly everything applies to all other vehicles:

Under the original factory warranty periods, the Magnusson-Moss Warranty Act should apply. Even if a mod is for a specific part, they still have to prove the mod was the cause of the problem to deny coverage.

Now, if it's out of the original warranty and "covered" by an "Extended Service Plan" or some other "extended warranty" that isn't the original warranty and likely has verbiage stating it isn't an actual warranty but a "service" plan, then it'll be much harder to deal with. I've seen folks talking about being denied coverage for well-known and well-documented 10R80 transmission problems or cam phaser work by their ESP providers.

Fords ESPs fall under Mass Mognesun, other providers it gets sketchy.

I would get your answer from the source. They have an 800 number you can call so you can be 100% certain. In some cases, it may have to be installed by the dealer (as easy as it may be) in order to be covered as opposed to you flashing the tune on it yourself.

The last two times I called the toll-free telephone number for the Ford (Premium Care) Extended Service Plan, I reached people in the Philippines (and they were not helpful and had no clue on what I was calling about).

Someone on Bronco forum emailed Ford and got an unclear response. My translation of that Ford's email: Most likely FP tune doesn't affect ESP coverage if it is installed by a dealership, but it depends on how dealership works on the claim paperwork when you have to use ESP.

Well, damn. The number I posted is for Ford Performance directly and not ESP, but who knows? Maybe they use the same call center.

I’ve talked with Ford and my dealer and they gave me the same thing:
