Driver's Window Stops 2" From Top on Auto-Up

I have had this problem ever since I bought this 2011 some 5 years ago. With the driver's window auto-down works flawlessly. Auto-up stops 2" from the top. From there I can hit and hold the up switch in the auto position until it closes. After that the auto-down and auto-up then does not 'auto' and the window stops moving when I take my finger off. It seems to reset after some time and I'm back to auto-up stopping 2" short. I have tried performing the de-initialization and initialization procedures found on this forum but no difference. Any help would be appreciated.

Welcome to the Forum Jamie. There is a reset procedure to allow the auto up to relearn where the top. It is on here and some of the guys may have a link for it. I just can't find it right now.

You can try this one and see if it works on your truck:

MERCURY/LINCOLN/FORD

(Note: Steps 1-6 must be completed within 30 seconds. The entire procedure must be completed within 5 minutes)

1. Start with the ignition key in the off position and the window open.
2. Turn the iginition key to the ON position.
3. Press the front window switch to the auto position six times (Auto up or Auto down).
4. Turn the ignition switch to off position and make sure the door is open.
5. Press the front window switch to the auto up position six times (Auto up or Auto down)
6. Turn the ignition key to the ON position and close the door. The window glass will move down-up-down-up, which indicates that the window motor is in reset mode.
7. Pull and hold the window switch to the UP position until the glass stalls into the upper header seal.
8. Momentarily press the window control switch to the DOWN position and release. The window will carry out a one-touch operation until the glass stalls at the bottom of travel.
9. Pull and hold the window switch to the UP position until the glass stalls into the upper header seal. Continue to hold the switch until it carries out and down-up movement. This movement (approximately 2-3mm) indicates that the motor has been successfully reset.
10. Repeat if necessary.

Thanks Andy. I have tried this procedure before and I tried it again just now. I never get the window down-up-down-up sequence either mid-way through the procedure or at the end. I wonder if my door alarm switch might not be properly sensing the door is closed. Ya, I've got an alarm going off problem that I haven't dealt with yet because I don't know which door is setting it off. I believe that Forscan can reveal which switch is the culprit. I'll fix that and redo the procedure.

I am left wondering how this window system actually works. I can think of two possibilities:
1] The door motor must have an encoder of some kind and gets commands like open, open auto, stop etc. from the control module with the encoder values for top and bottom stored in the smart motor or
2] The door motor is dumb and simply gets power from the control module and the control module keeps track of the encoder data.
