You could have sucked water through the intake. The fact that it runs though tells me its more likely you got water on the top of the motor and down into the plugs. Best bet is to pull off each COP and blow them out a little with a can of compressed air. If it still runs like garbage, probably should start replacing COP's and plugs. Do you have a check engine light on?

No check engine light yet but it was running fine before this happened. I had just replaced 3 of cop's and plugs last week when i cleaned the egr ports and intake.

If the exhaust got some water in it (gurgling)you may want to drive up steep hill and open it up a little to help blow out any water trapped in the muffler.

Water in the plug wells is a very common cause for misfires with these modular motors as was mentioned. The boots just do not seal that well. I coat them with dielectric grease inside the boot and where the boot meets the top of the plug well to help avoid water penetration.

But you are saying you have to floor it to get it up hill.. Does this mean its just down on power and you do not feel any misfires??

No misfire may suggest something else may have issues.

I can feel and hear a misfire but it seems to go away at idle and low speed (0 to 5 mph) but anything above that i loose power.

I also noticed that 2 of the coils are missing the screws/bolts that hold them down so they are very loose on 1 and 7. Thanks to the shop i took it to. But they are snug on the plugs.

Then first thing I would do is pull the cops and check for moisture in plug wells as said..

Going through large puddle could easily splash water onto engine and it find its way down into the plug wells. It could then misfire to ground under load rather than jumping the plug gap. Point of least resistance..
