Here is my experience in replacing the amplifier for the subwoofer and the AC actuatuor for the overhead rear vents in the Eddie Bauer:
It is probably not necessary to follow the repair manual instructions and remove all the panels, which is what I dit at first and a lot of work. To confirm what I have read elsewhere, the subwoofer amp can be accessed by removing the rear tray on top of the side panel (driver side). Pop out the cup holder if you need access to the wiring feeding the amplifier. I also installed a on/off switch in the 12 volt line feeding the amplifier so I can turn the sub off if the rear passengers complain about sitting too close to the subwoofer. The sub is great for the front seat passengers, but very annoying for the rear seat folks. I reinstalled the side panels and then replaced the amplifier so I know this works.
The AC actuator for the overhead vent diverter door is very close to the cupholder in the rear panel (passenger side). Pop it off and try this first before going to all the effort and removing the panels. I did not actually try this since I took the panels off first, but it looked like going through the cupholder hole might work.
This can save a lot of work, and possible damage, so I just wanted to share my experience. BTW, my local Ford dealer got the amp overnight and charged me $210, for a brand new unit. Also, the AC actuator was around $65 (plus tax of course). I tried Pep Boys first but they could not get the amplifier, and the actuator was $75 in their system, but unavailable.
Hope I have helped someone.
