So recently picked up a 2018 limited. Today while trying to close sunroof/moonroof it won’t close. It will attempt to close but only mover a couple of inches before moving back on its on. Also while that was going on the running boards will no longer work as well. One is down and one is up. Any help will be appreciated

Check battery voltage. If it's under 12.6v, put it on a trickle charger overnight and try again. Funky behavior in those systems is frequently a sign of battery problems. Seems like mine was doing oddball stuff when it was down around 12.45v before I changed the battery last time.

I was able to get the running boards working from the main cluster unit. However sunroof is still stuck open. Tried for a couple of hours and have still yet to figure it out.

I'm sure you've probably already checked the obvious, but look for any obstructions in the tracks and lubrication is your friend.

From Ford:
Reasons for failure:
a misaligned or damaged sunroof track or motor, debris or wear in the tracks, a faulty motor or switch, or a triggered anti-pinch safety sensor.
check the sunroof switch, fuse, and motor for proper operation.
inspect the tracks for any obstructions or damage and lubricate them if needed.
perform a manual reset or recalibration procedure.
There are a few videos on how to recalibrate the sunroof, depending on regular or panoramic.

The running board on my 2019 Expedition passenger side was failing to open or close at times for years. There was no evidence of rust, dirt or anything on them that would cause an issue. That was the reason I hadn't tried lubricating them in the past. I applied penitrating fluid and that fixed the issue. I then sprayed both sides with a teflon lubricant spray. I can't get them to fail anymore so hopefully this will solve the issue for some tie at least before I have to lubricate them again.

These units obvioulsy sense current flow and shut off power to the motor when some set value is reached. Any resistance in opening or closing would cause the current to increase. I don/t know where this current is sensed or if there is any possibility in changing the set point. Higher voltage to the motor should result in lower current so that is probably the reason that applying a charger helps sometimes.

See the link to a video below that describes how to solve the issue:
