I had this issue in a 99 5.4 with 127k miles. I did a full fluid change (including TC) and transmission filter and it went away. Now about 2500 miles after it is starting to come back.
I'm debating trying to remove a bit of fluid and topping back off with lubeguard highly friction modified ATF...
No way you picked up 3mpg with that mod unless you replaced a completely plugged air filter at the same time. I did this mod. I'm not sure it really makes any difference in terms of either efficiency or power.

I would have tried to get it for closer to 7-8k but probably would have gone as high as you did. In that condition with those miles, this would probably last me as a 2nd vehicle for most of the rest of my life. I'm sure you can easily put 200k or more on it if you keep it long enough, drive it...
I figured it out by looking at the gaskets on advance auto parts website. They're very different. The 4R100 has 20 bolts in the pan and it is mostly rectangular in shape. The 40R70 is 13-14 bolts and is closer to square.
Haven't really got into tuning this platform yet, but your long term fuel trims are probably close to maxed out. That means the computer is adding fuel to compensate for more than expected air, and can't add anymore. Possibly some kind of vacuum leak is causing this.

I know this is an old post but I just picked up a 99 and the rear glass was making a terrible racket.
You can fix this by replacing the weather stripping around that area. After time it becomes compressed and doesn't hold tight against the glass anymore.

I spent about $160-$180 on fluids to do all that. Labor isn't tough but if you have no easy way to drain and get rid of all that fluid it's probably not a bad deal at $250.

Just did the Gotts mod along with a KN filter this weekend. I think as long as you get your tubing into the second opening (into fender) you're doing the best you can while keeping the stock intake. As mentioned above, once you add a bend to that I think you do more harm than good.
