To verify the miles on the used trans you're looking at, get the VIN from the seller and get a Carfax report. It will tell miles history and when the vehicle was taken out of service or salvaged. Used with low miles is your best way to go. Try car-part site also for a used trans.
We ran into one that did this. We tried everything and a new tool like you. Ended with the head coming off. Its extremely rare for the bottom part of the plug to push too far down into the head to retrieve.
Since you have another set of wheels and tires, I'd try driving it after changing them over. At least you can eliminate one thing if theres no change. Let us know what happens.
Check your invoice from where it was fixed. See if the crush sleeve was replaced. It must be replaced if you change the pinion seal. If it wasnt, then the pre-load for the bearings would be too tight and will burn up the bearings or the nut could have been left too loose and that would also...
It sounds like you still have sticky accum valves. Did you take all of the valves out of the accum body and clean? The indicator cable is just sticking not showing the correct position. It has no bearing on shift points. Count the clicks when you shift it PRND to make sure you're in drive and test.
It really should be taken apart. Once you have the accumulator body off, you could take it to a trans shop and have them check for stuck valves and clean it and put the kit in. They could confirm if that is the problem. It isnt bad to do yourself though. Just have a clean area to work on it and...

Your torque converter isnt all the way in the trans. Turn the converter by hand pushing in with slight pressure until it drops in a little further. You may want to hold up on the pilot hub slightly too. It should about an inch from the bellhousing front surface to the converter stud pads.

I've had 5 Expeditions over the years. Just a K&N filter was the only thing changed. I've always gotten 11.8 - 12 mpg city hiway combined. On highway I can pull around 15 if not pushing it.
