2012 expedition limited sound system upgrade

Ok I just bought a 2012 expedition limited 4x4 fully loaded with navi sync and rear DVD and I'm not impressed with the factory sound so I started doing research on upgrades for it I need some advice on which way to go? I'm looking to keep it all jl audio for good sq build, this is a non el version with power 3rd row and I have to try and keep it stealth since this is the wife's vehicle and we have 3 kids so always busy and need space in the back so I was looking at the jl audio stealth box with 10 inch w3v3? I read it can be installed in the non el version even though it isn't made for the el has anybody done this? Also was wanting to run a jl audio hd900/5 to power sub and also I was going to replace doors with 5.25 jl components to run on it? I'm going to keep the factory deck so I was looking at using a audiocontrol dq-61 processed with eq but I'm needing to find a place to mount amp and processor to be able to access the eq? Any help would be appreciated

Also would it be best to disconnect the factory amp or should I still use it for jl rear speakers and just use the 5 channel on the front components?

locations for amp would be under a seat or depending how big it is to put it in the dash where the console meets the dash...I would disconnect the amp and run a 5-ch

Thanks for the reply have you ever done the jl stealth box in a non El 3rd gen? Also my middle seats are buckets so I couldn't put the amp there my option would be the front seats and or console but would I be able to access the amp and processor easy in the console and would they get hot? Thanks
