AC/rough idle 2006 limited

I thought it was a simple plug/coil issue. NOW... After A new catalytic converter, all new plugs and coils, New exhaust manifold a heater hose that was leaking freon, basically an all new AC unit (not really part of the problem but I'm in SoCal 100° +). I'm in the hole $4,000. I got my baby home and it purred! For about a week. THEN (sorry this is so long)... I'm driving and the check engine light starts to flash and my air-conditioner starts to hesitate. When I got to the stoplight the idol was really rough.It stopped flashing and the air worked fine. I shut off the air and the idle was still rough.it went between Flashing=air hesitation and not flashing=great AC, all the way home. Now I'm (told) getting a code for my AC clutch? Would that cause a rough idle even with the AC being off? Does that sound right? I only know a bit about cats... Am I being taken for a ride?

Hi Erin could you give a bit more background information on what the initial issue was? With the work you had done in the different areas its a little hard to pin down where to start. Just as an FYI in most cases an AC Clutch would be making noise but if that was just changed like stated it should not be an issue unless you got a bad unit and that does not usually account for a rough idle. The more info the better
