CHT sensor....WHO KNOWS?!

After tearing upper end of motor down replacing the intake manifold 5 times and 8 months down, she's down again! Originally my intake manifold blew a hole and needed to be replaced. That was a disaster! The 5th time, I started fresh. 2nd brand new manifold. Got it back together and heart sank. She was running like crap again! I replaced more than manifold. It was O rings on the fuel rail and super cleaning gaskets on carb, spark plugs 2 ignition could and the others got bew boots and springs. Then the initial start...blah. Dang it!! Started her back up and watched for quite some time...it was failed vacuum lines. So every line replaced. Started her up and she ran fantastic! Except there was a new noise. I knew what it was, but couldn't place it. A couple days later, it clicked. I think it was the bearing in the water pump. It kept running fine. Good power and everything. So I wasn't to concerned.

Then about a month later, I start her up one morning and I notice the oil gauge is slightly high and the idle is at about 2000 RPM cold. This wasn't right. I drive away still in wonder...about 5 miles from home, I stop at the store. When I go to shut her down, I see the oil and water indicator lights are lit up on the dash. So I pop the hood and check my fluids. Everything is fine. So I go into the store and come back out. She won't start. Turning, but no start. I have to call AAA and how her home!!!! I hadn't even tried to figure it out for a couple days. When I did, I popped the hood and just looked around a bit. I wondered if it would start. I tried and sure enough she turned over! The temp gauge wasn't moving. So I shut her down, looked back under the hood and didn't really see anything not could I think of anything I'm particular except the water pump went out. Try to start her back up and nothing! Except now, the engine light comes on right away. I'm baffled!!! So I buy a code reader. I get code P1289. Which is the Cylinder head temperature sensor. Of course it's located under the intake manifold! Grrrr!!!! I research and I find that it may just be a short or something. That would make sense since the upper end of the motor had recently been torn down 5 times!! So I sink around with that and clean it all up and replace the thermostat just because. Go to start her up...she turns over...watch the temp gauge and she jumps all the way to the top and crashed back down to cold. Shut her off and try to restart...nothing. I notice when I turn the key on to the starting postiin, but don't turn it over, there is a noise of something in the engine compartment, on the drivers side turning on, but then it clicks and makes dying sound. So, replacing the CHT sensor and flushing the cooling system and see what happens.

My questions are...

Any clue on what the sound of the dying whatever is?

Since both water and oil indicator lights came on...Could it be my water Or oil pump? By the way, serpentine belt is also new. It never broke and she's has never overheated! I've owned it since 2008.

Is there anything else I should've done when I changed the intake manifold?

Oh and since she sat for 8 months, I also changed the oil and filter and the fuel filter.

Sorry for the long and drawn out explanation, but this thing has been a true nightmare! She's my baby! I have taken such good care of her that I get compliments on how clean she is for being 15 years old. She does get a good 4 wheel beach work out once in a while and she hauls some weight for me. Oh and 185k miles on her. I'm just not ready to let her go!
