Engine miss fire issue 2000 4.6

I have a 2000 4.6, replaced all the plugs and coil packs. Sometimes when I start the truck now, it will miss fire bad, I can cut the engine off and restart and it will run fine. Which direction should I look, which part may need replacing? Thank you

Sometimes water gets into the wells of the spark plugs closest to the firewall. But that would persist even if you restarted the vehicle. It's worth checking though.

Can you run a scan while it's misfiring? My 1999 5.4 had identical symptoms a few years ago, more than once. The scanner would reveal a P030x code even though the CEL hadn't come on. The x is the cylinder #. New ignition coils were the problem and the solution, no issues since.
