Engine Swap...New some help fellas!

Ok, I have a 98 Expy 4wd that had 307,000 on it when I roached the original 4.6l. I have since found and installed a crate 4.6l (both Romeo motors), added headers, cold air kit, and some minor tweaks, other than that, not too much yet. Sooooo, after installing the new 4.6l crate motor (I believe it was from a 1992 Crown Vic) the engine cranks just fine, but I have a PATS 'A' system that is freaking out and will not allow it to fire up. Theft light blinks at hyperspeed, yada yada yada, and engine will crank but no fuel and no fuel pump. Looking around I have found very few articles or write ups that tell me much about anything, so I am hoping one of you kindly gents or lasses can shed some light on this issue.
Considered swapping out the ECM for a P71 to exclude PATS altogether, but was looking for a bit more insight.

Please advise and thank you in advance...

All better now...

Ok, believe it or not, the fix was quit simple. Upon reviewing the schematics in the Haynes manual, we found a grounding issue. Having removed the core support to install the new engine, we were trying to start it without reconnecting the ground wires (2 each side) that we ASSUMED had something to do with the headlights....Not so much, apparently the entire grounding system has to be reconnected and once that was done she fired right up. I can't help but think quite of few of these same issues may be caused by a simple bad ground somewhere in the system. Being in Michigan (rust belt) that would not be an uncommon occurrence.
