Help Please. Engine missing

Gonna try explain it better. Upon installing a new battery after 2 weeks of no power. I now have a problem with my shifting. With overdrive on and cruising speed it seem like the transmission wants to shift but it starts jerking. If I accelrate it does stop when it actually shifts. I do have a p1000 code on my bully dog gt, tuned back to stock. When i turn off OD it doesnt happen. I drove it about 100 MI to reset the p1000 with no luck. Am i doing something wrong or should i wait till the p1000 resets.

With asking alot of questions with friends and family that are mechanics, I found the problem. Its NOT the tranny. It came to be my coils and sparkplugs. I changed all 8 and now it runs good. If you do it yourself to save money buy the Lisle 65600 - Lisle Spark Plug Removing Tool. i bought everything from summit racing. Plugs,coils, and tool. Did mine in about 4 hours, plus about 12hrs to soak the plugs over nite with PB blaster. I installed Accel coil pack wtih Champion plugs.
