P0301, Now no code, still misfiring

Hey guys, I was trying to avoid making a new thread as there's already quite a bit regarding this particular code but I couldn't find my situation via search. So here's the deal: 99 Expedition with a 5.4 was cruising down a dirt road and went through a medium sized puddle, no problems. Upon pulling back out onto the highway, she starts running rough. Couple more miles and CEL comes on. Reads P0301 or cylinder 1 misfire. Swapped COP off cylinder 1 with COP from cylinder 2 and disconnected the battery to reset the code. She's still running like she's misfiring but I can't get the CEL to come back on to read it and see if the misfire followed the COP. Any help would be greatly appreciated. Thanks.

Hold the engine at the rpm that is producing the miss, eventually it will throw another code. Then head up to any of the autoparts stores and ask them to read the code.

Fixed the problem. Replaced coil boots and stuffed some dielectric grease in there. I think it started to go away on its own as the water evaporated but now I have boots that won't let water in to begin with. Thanks.
