Best advice i could give is to go to some stereo shops and listen to some different brands and buy the ones you like!

And as for the sub i would recommend something cheap like Pioneer or Sony since you plan to use the stock amp. No sense in going out and spending $200+ on a great sub because it will be under powered.

its whatever you want...as rburch mentioned...go to a stereo shop...check out carstereoonline.com and subelectronic.com (i think thats it) and go to there clearance section...you can find decent stuff for $40...better than stock

I put in a Boston Acoustics G108-4 8" sub after my factory sub died and it sounds great. I had to heat the box and push out the back where it typically mounts to the factory sub with the through-bolt (the big hump). I sealed the hole in the back with duct tape and threw it back together. I have no complaints and the speaker was cheap ($65 w/ free shipping on eBay). I have always had great luck with Boston Acoustics products and would recommend it for a replacement using the factory amp.

I have a R/F 8 " in factory box sounds pretty good. I think with a better amp it would be better.

Go to www.Partsexpress.com and poke around. This site has pretty high end info on speaker building and sells a large selection of components. I measured out my stock one 97 EB and put in a nice replacement for not too much. I added some deadening material and drilled it out a little bit. Overall it came out great and I didn't spend much more than $20. These components are used in many high end speakers. Most of the effort was getting the dang thing out of the car. Most of the ones you see at the usual stores (Best Buy etc) will NOT fit the box back there. Make sure you do your research-pull the old one and measure the diameter and depth. While I was at it I rebuilt a pair of garage speakers (another $50) and they sound awesome. If you are not sure-post it on the website and see what you get for answers. From what I can tell more than a few are Sound professionals. I did it so long ago that I cant give you the specs on what I bought. My problem is the CD player itself is intermittent. I have to see if I can change the HU and wire in the old amp.
