sub mounting direction

Try facing your subs back. When you want to haul anything you can always just flip the box so the subs face up and you have plenty of room to haul stuff and not have to worry about anything touching the subs. That`s what I do. I can fit a dryer in the back of my truck with the subs facing up and have plenty of room left for other stuff.

I have 3 12's facing the ceiling with the ports facing the rear of the truck, sounds great to me

When I had my 2 18's I had subs up port back. It sounded great but is louder with subs and port facing back. If your planning on being loud with subs facing up do sound mind of sound deadenjng on the roof. Its loud when it flexes and slaps against the braces.

The better the sub can breath in an enclosure that's been properly calculated for port size, and the more distance the bass has to propagate the wave uninterrupted (vehicle), the better it will sound.

The ported enclosure is the first box, your vehicle is the second box. Try cramming too much punch in to too little space and you defeat what you're trying to accomplish. Plus your rig just rattles like some cheap hoopty vehicle.

Depending on what you're after tuning in both an EQ and amp may be required. You can say something like "oh but bass isn't directional" but if the wave can't propagate at least a good % of the actual wave length, it's going to sound like distorted PUNCH, not smooth authoritative bass you want with William Orbit, Paul Oakenfold etc. U2's Rattle and Hum ends up just being rattle and rattle.
