I've driven about 10000 miles with the coils and yes they did come with boots! Ide also suggest ngk iridium plugs over anything else, very high quality!

I got a set of 8 for my f150 on amazon, they're araparts coils, 8 for 80, they work great and I haven't had any problems with them at all.

Speakers that come stock in these era of trucks tend to be very muddy, I agree that it won't sound the best it can but it will be an improvement. And good tip for the mat and closed cell foam! I definitely need to to that this winter!

If your looking for Sq your best bet is a speaker upgrade and some strategic sound deadening In the doors. I like my stock unit in my f150 but it limits the eq settings to bass and treble. Expeditions are pretty much a free air vehicle so it's hard to get any kind of thump from the door...
Crutchfield for sure, any radio with at least a 3 band equalizer, a nice pair of speakers up front and a sub system will bring the truck to life. Biggest gains to be had are down low, a nice 10 or 12 in a ported box will blow you away.

Can't escape the weight gain, maybe it would be a good idea to regear your diffs to help accommodate the extra weight, also a bonus to have torque down low for off-road purposes

Ide try removing the drive belt and starting it up to eliminate any engine accessories as potential noise makers. We had a truck come in making noise someone swore was a trans, turns out to be an alternator. Cover the bases first!

Do you have a 5.4 or 4.6? Ide say 4.88s are what you would want, 4.56 is for 35s in my opinion. People run a lot of lift with cv axles and are OK but it will eventually be a weak point, I believe 37 is about the max you want to run on the ifs. The 8.8 I'm sure can handle it but others will chime...
You need gears. Like 4.56 or 4.88s to even have good acceleration. And if you swap gears you will also need a programmer to recal the speedometer. I just put 33s on my f150 and can tell a loss of fuel economy and power. I'm planning on going with 4.10s

Ide start with some maintenance items like plugs and an air filter and a fuel filter. Check the vacuum hoses around rear of the intake. They commonly break and are easily replaceable with common rubber fuel hose. Also a suggestion on coils, you can get a new set of 8 for 80 off of amazon, a lot...
