So my 2002 4.6l xlt has a missfire on the second cylinder. I have replaced the coils and spark plugs on the whole engine and it still pops up on code reader.
The fuel injector is clicking and I've run seafoam through it. Could it be the connector or the wires and how can I find out?

If one injector is clicking (more so than the others) its likely a faulty injector. That can cause a misfire. Could also damage engine if run this way for any period of time.

I would try unplugging the injector that's clicking then with the engine running use a multimeter ans see if you are getting voltage at the harness end of the connector, if you have voltage than I would say 90% chance its your injector.

Not that this will cure your problem. Have you ever cleaned out the exhaust port thru the throttle body. If you haven't I would suggest doing so. You would need to pull the throttle body and would only need two inexpensive gaskets.

Also suggest you follow # 2 and 3 above
