Long story short i' ve developed the dreaded triton tick at 89k miles , after getting two failed tune up within a 7 month period i finally had catosthropic engine failure. Im getting a new rebuilt motor under warranty my question is are there any hidden cost the ford dealer is going to try to add thats not covered under warranty

Not if you tell them in writing not to do any work that isn't covered by the warranty which should include any re-flashing of the trucks modules.....
