Using programers and chips

I had a stage 1 JET chip installed in my 08 Expedition and recently bought a Hypertech Max Energy Programer. Anyway I unplugged the Jet chip and ran the Hypertech programer. All is good except at low RPM and mild acceleration it seems the timing or somthing is off becuase the RPM's will slightly bounce up and down by about 100-200 RPM's, feels like something is slipping or the timing is off. When I hit the gas it is good as gold, it's only at mild easy acceleration that it has an issue. Could the JET Chip have caused some problems? Should I have unplugged the battery for 15 mins or so to reset the truck computer then ran the Programer? Or should I have kept the JET chip installed and then ran the programer with it in?

I wasn't sure if the two are compatible or not. Attepted to call tech support but they are closed for the weekend. Anyone have any knowledge on this?

Ohh I'm also running premium gas.

Generally as far as I know the programmer and the chip shouldn't be used together unless they are made to. I would think it would be counter-intuitive to have a chip changing parameters and then a tuner on top of that changing things further each to different specs.

I was under the impression that the chip is a piggyback unit and doesn't leave any lasting changes on your computer - but I'm no expert. Try disconnecting your battery for a while let the computer reset before plugging in the programmer again maybe?

How do you like the programmer by the way? Big difference or not?

Did you return it to stock after you took out the chip? When you say chip, do you mean a piece of hardware that you stuck somewhere (maybe by PCM), and you have removed it, or something you connected to OBDII port?

Yea I found out from Hypertech that the chip should be removed, which is what I did anyway. Well right now I don't really like the programer becuase I cannot use the setting that give me the most HP without having my issue. If it wasn't for this problem I would like it alot. They state 27 HP increase. Hard to say if this is true without doing a dyno, but there is a noticeable difference. Hypertech recommended that I use an octane booster which I tried and still having the issue. They said it sounded like it was running to Lean since I have a CAI and exhaust work, but who knows. I'm still messing with it and adjusting settings to see if I can correct it but if not I'll be sending it back.

Yes a piece of hardware that I installed under the hood. I will most likely reset back to stock settings...unplug the battery for a while and run the programmer again...see if that works.

Are you already running 93/91 octane? I wouldn't run octane boosters, unless it is something like Torco race gas. Try running it in 89 octane mode (if it has it), and put in premium.

Hypertech actaully recommend I add an octane booster. I only added it to see if it made a difference. Tonight I noticed my K&N filter was pretty dirty so I cleaned it and took the truck out for a test run and it seemed to fix the problem. It was a short test run so I'm not 100% positive, but it did not five me the same problem and actually seemed to run alot smoother. I think that may have been my issue all along. If not then yea my next step was to lower the setting in the programer to Regular gas and still run premium.
