IMO the Ford programming is the issue. This transmission can skip multiple gears on down shifts by design and that is when I have experienced the clunk. Which was pretty loud. Only happened maybe 2 times in the 9k miles I have driven it. It was on a small downhill to up hill slowing down when it was in down shift and then pushing the gas back on.
Also the learning curve has a lot to do with the shifts which get better over time. There is a process to reset it for people who want to start from scratch with the curve.
