You are nowhere near the exhaust manifold when you take out the plugs (at least on the 5.4). So no worries.

I would read some of the other 1st gen spark plug threads though, because there are other 'issues' that must be dealt with.

I would find a 2nd 3rd and 4th opinion. I doubt that anyone else would give you that explanation.

How long after the tune up was it that you noticed it missing? Does it misfire a lot? All of the time? Do you smell un burned gas from the exhaust while it idles in the driveway?

This is a 5.4L right? I don't see what the exhaust manifold has anything to do with it misfiring.
Did they print out a diagnostic sheet for you?
I know it's common for the manifolds to leak at the back of the heads but I'm not buying its causing your misfire.

Marie, I bet that tune up was about 5,000 miles ago. If so, before things get bad, have a mechanic check out plugs #3 and #4 (back 2 plugs on the passenger side) for the plug being tight in the well. I bet he will find one, if not both loose. If you can catch it now, it is a $150 repair due to labor. If the plug lets go, you are looking at about a $1500 job for a new head to be put on the truck unless you can find someone that will do a "Timesert" in for you. Then you are looking at $400 or so.

Like was mentioned, the exhaust manifold and a misfire really have nothing to do with each other. Someone is taking advantage of you. Get a second opinion and if you can, have your husband/boyfriend drive the truck in and get the information.
