I've gone through all my paperwork and haven't seen anything that indicates maintenance must be performed at an authorized Ford dealership. It does say however that you have to use the correct parts (duh).

Something still tells me Ford will try to avoid any warranty repairs if I do something as simple as replacing an engine air filter myself rather than pay them whatever ridiculous sum they'll try to charge me.

Has anyone run into an issue like this before?

Generally speaking, they would have to prove that whatever you did contributed to the warranty issue. Routine maintenance, if done correctly, should not be an issue that would create any warranty problems.
