2003 Expedtion 5.4L Stutter and vibrates

Replaced the coil packs, replaced the crank shaft sensor, DPFE sensor, New MAF sensor, and now there is no more error codes popping up and no check/service engine light. However, it is still stuttering and vibrates. Worse after it warms up. Vibrates as its slowing down and stutters under 40 MPH. Again NO more check engine light and NO service engine light pops up and NO error codes. What could be going on? This all began after one of the heavy rains here in SC. Drove through water but nothing that submerged the vehicle. Any help would be appreciated.
