UGH!
I have never seen alignment holes drilled for badging.

This was a first. :(

Some car companies use alignment holes, some don't. If the holes are small enough, you might be able to fill them in with just filler. If there to big, you will need to put some mesh behind them first.

Debadging

I am disappointed to read that the current Expys have alignment pins on all those big ugly emblems. I have an 04 and the Expedition and Eddie Bauer emblems did not have pins back then. I have been waiting for the Ecoboost V6 to be put in the Expedition to trade up but this badge issue would be a good reason not to. I always remove the badges as soon as I get cars home from the dealer.

Can anyone else confirm if they had pins in the badges if their 03 EB? I have contemplated rebadging. This is the only vehicle I have ever owned that I didn't.

Whoa... you'd seriously make a vehicle purchasing decision based on the alignment holes behind the badges?

Mine had two holes behind the Expedition emblem but not the Flex Fuel on the tailgate.
I know one thing...the tailgate looks a LOT better with them removed! ;)

Removing emblems

So how did you cover the holes? I have the Flex Fuel as well as the Expedition and would like to remove them but wife will freak if I leave holes.

I could deal with one hole and cover it with a Longhorn emblem, but if it has two not sure what I would do. How far apart are the holes?

Only the Expedition badges (doors and rear hatch) have holes. The flex fuel and RSC badges are just stuck on.

Rear Hatch Expedition Badge

Someone mentioned the rear hatch had two holes. I was curious if anyone knew how far apart the holes were. Trying to find something that will cover the holes once I de-badge the truck.

I am also going to replace the two Ford Emblems on the front and Back. Are those just Glued on as well or is there a bolt and nut? Found one site that makes a sticker to put over the Emblem I may try out as a temporary fix.

I had one of the door emblems off when I realized the holes were behind it. I didn't measure, but it seems like they were around 3" or so apart.
I replaced my front grille Ford emblem a couple months back. It is secured to the grille with 2 locating pins that go through the grille plastic, and there are 2 nuts on the back side you have to remove. My new replacement emblem had the locating pins and a full adhesive backing on it.

Can you link to the replacement front emblem you used? Are you happy with it? Any chance of a pic of the finished product?

Sure, Here is a link to the same ebay item & seller I got mine from:
Ford Truck SUV 9 inch Adhesive Back Blue Tailgate Liftgate Emblem 9" x 3 5" | eBay

And here is a pic after install. My original was all faded out and looked like crap:
